How do saves work?

If I delete a game from my system and reinstall it later will I still have my saves? Or do I need to make a backup of my saves every single time I go to delete a game? The saves are listed under saved data, but it says Unknown for games that have been deleted, and I reinstalled A Hat in Time and it created a new save instead of using the previous one. Worried I've lost dozens of hours from games I've uninstalled like Horizon Zero Dawn. If I really have lost my saves, then I created a save backup a few weeks ago, would using that overwrite more recent saves for other games, or can I use it with no worries.
 
When I first installed Madden 18, I started a season and played most of the way through it. I then uninstalled it because I ran out of space and wanted to install another game. Weeks later, I put Madden back on, and the saves were still there. Not sure what happened with yours.

Thanks, you made me realize it must have been a mistake on my end, I probably should have already realized that, so I gave it a try with another game and it worked fine, I must have accidentally downloaded a different version, even though I was sure I didn't since the other download is a Mega link and I don't like the download limit, but I make mistakes. Anyway, good to know I won't lose dozens of hours of playtime.

Yeah, a different title ID will definitely be the cause of your save no longer working.
